Lot's going on here.
1) The menu doesn't work very well. Had similar failures on Debian testing. 
Hopefully that will work once we fix it for Debian.
2) All the e-mail tests fail due to excessive output on stdout/stderr. Will 
change the test suite to be a little bit more forgiving about that. It 
currently masks the interesting bits.
3) xsltproc is missing which is a real problem for xdg-mime. I have opened Bug 
7759 for that.

It also appears you are looking for Thunderbird preferences in
~/.mozilla-thunderbird/default/*/prefs.js but on my version of Thunderbird it is
in  ~/.mozilla-thunderbird/*/prefs.js (actually
~/.mozilla-thunderbird/74br7dza.default/prefs.js on the particular account where
I ran the tests).

the script runs kfmclient exec and that ends up running whatever it is that 
has been configured. I suspect it is 'thunderbird %u'.

The prefs.js warning come from that executable. The test Suite is a bit 
overambituous in aborting the test because of that, I assume that thunderbird 
did actually work despite this error message.
