Are you sure this is really a bug? Acroread 1.5 shows opaque yellow as well.

Yes, it is. They are highlight annotations. Try with acroread 7 for instance.

It is a PDF 1.4 document, so acroread 5 should be able to handle it. 

I agree we should support the transparency, but the document is also a bit buggy.
