watch the missing pads (circular shapes)

I recently started creating printed circuit boards (pcb) with kicad and export the pcb as a pdf. The result looks as expected. When printing the document to both printer or another pdf it misses some shapes.

Steps to reproduce:
Open main-B.cu.pdf in evince and print to file or hardware printer (brother hl-4050cdn (no matter if cups/br3/foomatic)). I've attatched the result (main-B.cu_bad.pdf).

The error does not occur when using postscript.
