Add mime-type text/x-lilypond to freedesktop.xml shared-mime-info spec.

Does this file type have magic? Could you please upload a test file as well?

I forgot to ask as well. Can any program other than Lilypond open those files?

Yes, but mostly specialized editors such as jEdit with LilyPondTool or Kate with LilyKDE and batch conversion programs (right-click, Convert to PDF, etc.)

There is no read LilyPond 'magic' because LilyPond files are most times handwritten, but many LilyPond files start with:

\version "d.d.d"

(where d are decimal numbers).
