I use BitTorrent client GUI (Python based).
When for some torrent I press "Info" another window comes up. This window shows the problem.

After I move it it gets translucency level of inactive window (which is set low on my system).

Another problem is that that same window has translucency level of an active window if not moved even when covered with other windows.

I use KDE-3.5.8 with NVidia 6800GT card with NVidia driver (GLX accelerated).

X doesn't have "translucency levels", this is a client or wm issue if it's anything (and, ten years later, it probably isn't anything).
