They should open a P2P client like, for example, deluge:
http://en.wikipedia.org/wiki/Magnet_URI_scheme

This has also be demanded in:
https://bugs.launchpad.net/ubuntu/+source/xdg-utils/+bug/932472

and there are ugly workarounds like:
http://www.void.gr/kargig/blog/2012/01/24/open-magnet-urls-with-xdg-open/

this is the reason why I think a proper fix should be implemented upstream

What version of xdg-utils are you using?

If not something recent from git, seems to be dup of bug #47172

A snapshot from 20111003, just confirmed a newer one fixes this
