Just like in the Impress presenter view, we should show the elapsed time so presenters don't need to calculate elapsed time based on knowing when they started and the clock in android's top notification bar or their watch or whatever.

This is a great battle named “elapsed time” vs “time available”. When I was implementing timer I had thoughts this way: if presenter has limited time, i. e. one has talk at a conference or whatever, it is better to start counting time left instead of elapsed time. If you are looking at elapsed time and have limited time to talk you are forced to calculate time left. The current approach does this for you. BTW—did you try timer? ;-)

I didn't understand what it was. I thought it might be for automatically advancing the slide deck or something. The pop-up should be labelled to explain its purpose.

After reading your comment, I gave it a try again. The text countdown is quite unobtrusive. I'd prefer something more conspicuous so it's easily visible, even when on stage, which might involve nervousness, lights shining in your eyes and/or darkness ;) I'd recommend a simple numerical countdown as well, certainly near zero, when seconds might actually matter (think of a lightning talk with a hard limit of five minutes).

It also doesn't count into the negative, which would be very helpful when you have a "soft target" -- a time limit that you can go over. For example, if you're scheduled for one hour, and you want to talk for 45 minutes to leave time for questions, it'd be nice to be able to go over, but still keep track of how much you've gone over.

Finally, the UI for picking the time is pretty bad - if you need 45 minutes, for example, you have to scroll through 30 lines of numbers before getting there. Can we pick something better? I'll attach screenshots of two examples shortly.

A simple number-pad

This is a simple number pad that would be a better UI choice. The AM/PM buttons are obviously not needed, however.

Another number-pad

This number pad would be another option. It has a double-zero button to quickly enter two zeros, and a "plus-thirty" button to add thirty seconds.

Google calendar's time picker

Again, the AM/PM is unnecessary, but this UI would make it easy to pick common times with only two taps.
