I don't know whether this is an Xorg or Gtk bug, but it is a very severe bug.

I'm experiencing the exact same problem for many many weeks. This is so
annoying, often when closing windows X begins to freeze.

I am also using Ubuntu 6.06 LTS/AMD64. 

Mainboard: MSI K7T NEO2
Geforce 7800GS AGP

Following the debian bug shows that this was fixed by a new motherboard. Assuming the bug was really a hardware issue and closing this. Reopen if I'm wrong.
