I've verified that the _NET_WM_STATE_ABOVE hint that compiz supports works properly. With "gnome always-on-top option" I assume that you mean libwnck's action menu that is used by the panel taskbar and gtk-window-decorator. This is an issue in libwnck and not in compiz, if I remember correctly libwnck assumes that _NET_WM_STATE_ABOVE isn't supported when _NET_WM_ALLOWED_ACTIONS hint exists. I don't know about xmms. I guess that either it uses libwnck, is doing the same mistake as libwnck or isn't using the _NET_WM_STATE_ABOVE hint but some other hint that compiz doesn't support. Ah, ok. Should I file a bug in bugzilla.g.o then? Yes, please do so. Could you please post here the Gnome bug, if you've reported it? Sorry about the phenomenal bug spam, guys.
