Probably it's Facebook fault because it does the same with pidgin and any other xmpp clients that I know too.
I don't understand why, sometimes it receives all the messages and sometime not. Anyway on Facebook's site usually I can see all the messages that I couldn't read on Empathy. Now and again I can see someone that's writing me but then I can receive the message only if I open Facebook's site.
I attached a screenshot and the log.

Maybe it happen when Facebook's servers are busy, I don't know.

If it happens with all XMPP clients, then it's a server issue, as you say; there's nothing that can be done beyond reporting the issue to Facebook themselves. The log doesn't show Facebook having sent the text of the missing message to Gabble in any form.
