Way to reproduce this bug (I'm using Debian Sid):
1. In Kpersonalizer, enable effect "Popup windows on panel" or something like 
that (I'm using Czech version, so I can't tell you exactly).
2. Launch application, which uses 2D accleration (XMoto) in windowed mode
3. Move xmoto window to place, where it'll be covered by popup window from 
panel.
4. And finally, move your cursor above any app in the panel, so the popup 
window will be displayed over the xmoto window.

(kdm.log output, xorg.conf should be attached)

Is this 965GM? I'm afraid I can't try to reproduce this, as my T61 will only be available next week I think. Gordon may help to reproduce.

Card is (sorry, I've forgotten it again :) 00:02.0 VGA compatible controller: Intel Corporation Mobile GM965/GL960 Integrated Graphics Controller (rev 0c)
And everywhere, I've asked, the answer was "Intel X3100", what can mean GM965 or GL960 :(

The "popup window on panel" you mean is sth like comment window for command icon? 
I have no chance to reproduce this so far...

What's mesa version you're using? I suspect this might be same problem like in bug #15057.

Sorry, I wasn't here foor some time. The effect is in kpersonalizer called "Panel icon popups", or it seems, that it can be switched on with: configure panel->Appearance->Enable icon mouseover effects.
Mesa version (took from libgl1-mesa-dri Debian unstable package) is 7.0.3~rc2-1.
