I have Composite Manager running on myFReeBSD-71 machine.

I open Skype text chat window and move it with mouse.
After I move it becomes more transparent (like windows not on the top) then it should be.

Same happens with some other windows, I will post an amendment once I spot the problem again.

This could be a problem with the compositing manager, which one are you using?

How do I know which one I am using?

In Xorg.log I see the message:
(II) Initializing built-in extension COMPOSITE

Usually the compositing manager is built into the window manager. Otherwise it's most likely xcompmgr.

I observe this in KDE environment.
So does this mean that this bug really belongs to KDE?

I'd say at least kwin is the first suspect then. Feel free to reopen this report (but not without attaching at least the full xorg.conf and Xorg.0.log files) if kwin turns out not to be the culprit.
