In ubuntu 9.10 (consolekit 0.3.1-0ubuntu2), the daemon loads the manager's config from /etc/ConsoleKit/seats.d/. Usually, there is only one file there: 00-primary.seat. If I create an entry listed before it and which is not a regular file (such as a ".svn" directory for example), then console-kit-daemon never manages to lookup correctly the active session. This has an annoying impact on the system usability (cannot reboot from gnome/gdm, cannot mount usb devices from the gnome GUIs, etc.).
