Mac OS X El Capitan (10.11.1): when switching to full screen in preferences all the windows disappear and no way to find then. Switching back to the normal mode and the windows appear again.
Also tested with XQuartz 2.7.9_beta1

I think you're seeing the expected behavior.  The windows are expected to not be visible outside of the fullscreen view when you are in that mode.

You need to hit option-cmd A to enter it.

option-cmd A is not working, sorry

Perhaps you turned off shortcuts.  Just use the menu item.

Please ask for support on the x11-users mailing list if you need it.
