Running XQuartz 2.7.9 (xorg-server 1.17.4) on Mac OS X 10.11.6.
Here is the issue, easiest given as an example: Try the following commands from command line:

xterm -geometry 20x20+100+100 &
glxgears

Result: xterm window is created properly. BUT when glxgears starts, xterm window jumps to location +200+200

This can be replicated with other X11 windows, e.g., emacs -geometry 20x20+100+100

Both xterm and glxgears come from /opt/X11  path.

Any idea how this can be fixed? Some of my windows jump off-screen.

Odd.  I'm not seeing with window jump.  Can you take a video with QuickTime Player, so I can see what you're describing?
