I use a Mac running El Capitan. For daily work I normally use only the external display, with laptop lid closed. 

My problem is that occasionally one of my x-window will be missing. In the past quitting and restarting XQuartz is the only way to get my missing window back. Some times ago I realized that XQuartz was placing the missing window within the closed laptop lid and it is visible when I open the laptop lid. I can drag the window back to the external display and close the lid without issue, i.e. until next time. 

This problem was there in XQurtz 2.7.9 and is in 2.7.11 now.
