A wild guess (N.B.) of mine is that this is caused by mesa doing some error with z-coordinates. In meng's screenshot it's seen as sky being mixed over the tree's texture, in a checkerbox pattern. I've observed similar pattern on trees in Neverwinter nights, but it's much more visible on certain overlapping items on the ground. For example I can see through rugs and other flat textures easily. But other geometries are less affected. (I have a good screenshot of this available if anyone is interested) The pattern is also not constant in NWN, but changes all the time like unstable pixels.
